Is there a way to hide the windows partition so OS X doesn't see it? Also, will Time Machine back up the windows partition and is there a way to prevent it from doing that? Thanks much!

Use the StartUp Disk system Preference to set it up.
In your case you may see also the windows partition as well as any other volume you have on your mac.
I haven't used TimeMachine yet, so I don't know about it.

Also you can eject the windows partition to make it disappear for that user session.

If you boot into Windows and change the computer name to something beginning with a dot, it will become hidden in Mac OS X (for instance on the desktop etc).
