I unjailbroke my phone today (plan to rejail break it tonight to freshly reinstall a tweak)

When I did a restore it gave me the wallpaper and lock screen background I was using from my theme? Does this mean that all of my settings from my old tweaks are saved? If so I am going to have to restore as a new phone.
 
Most of your jailbreak tweaks save their data in a format that is compatible with iTunes' backups.
 
I believe so.

When I restored my jailbroken iPad to update it to iOS 6.1 and re-jailbreak it, most of my jailbroken settings (e.g. in Springtomize) was restored.

If you want to start over with your jailbreak, I believe you have to restore as new or use a backup from before you jailbroke.
