I opened up messages the other day and was using it normally when it seemed to freeze up. I restarted the app and came to realize the left click wasn't working. Right click still works, as well as typing. I can even respond back to someone just fine, but no left click. This is also happening on Notes, Preview, and iCal so far. Everything is fine on apps like Chrome, iTunes, and iMovie.

It's been 4 days since this happened. I've restarted the computer multiple times and scoured the internet for an answer, but nothing.

I'm at a loss! PLEASE HELP ME!

That's very odd behavior, but it's reared its ugly head for me once in a blue moon. What I'd suggest you do is restart your computer, press COMMAND+R, click Disk Utility, repair permissions on your main Macintosh HD (or whatever HD partition you're using Mac OS X Yosemite on), then on the toolbar at the main Utilities window, click Utilities > Terminal, then type:

resetpassword

Press enter. Select your username; on the bottom, you'll see "Reset ACLs" - do that.

Restart. If the problem still occurs, likely a corrupt install. Reinstall Yosemite - do an in-place install (which will reinstall the core OS, but leave your data, applications, and settings intact). Hope this helps, let me know if you have any other questions.

I tried your first suggestion, but so far no change. Although I did notice on this reboot something. When I first open a problematic app I can scroll through the conversation panel just fine (I'm on a magic mouse), but after a few minutes and a quick pause for the loading wheel, the conversation panel goes grey and I can no longer scroll.
