Is there any way to limit the amount of space Mail uses (or alternatively, move its folder to another location) in El Capitan?

In Mail preferences there is this setting that controls how long you want to save messages, but that is time based and not size based. So there is no way to tell it to save say only 1GB of messages.

That should work well enough, I think. However, I don't see an option for received messages? Does that mean all incoming messages have to be stored forever?

Yes, messages in the inbox or your own saved folders will stay there until you delete them.
