Our bedroom apple tv has stopped responding to its little remote. Well I guess that is not entirely accurate, when I click a button on the remote the light on the ATV does flash, but nothing else happens. The ATV responds fine to the remote app. I have a second ATV in another room, the remote for that other ATV also is not working with the bedroom ATV. Any ideas

Weak battery?
 
Sometimes the remote loses its pairing with the ATV, not sure why. Weak battery though is probably the cause.
 
The remote app is working fine because its a VNC remote and its working over your wireless network, the Apple TV remote is IR. It's either a flat battery or faulty IR receiver. You can test the IR by going into the remote settings and setting up another IR remote in your house such as a TV or AVR remote. If another remote works then its more likely a flat battery in the Apple TV remote.

The only time I've had pairing issues is when I've had my MacBook and Apple TV in the same room. I've since disabled the remote on my MacBook though.

Or it simply isn't paired. Mine did this the other day out of the blue. Paired it up and it's been fine ever since.
