Recently i installed ubuntu on my mac pro 5.1 with os x and window. Ever since then my mac takes significantly longer to boot up. I boot up and it i see the gray screen then it takes like a full minute before i get the apple logo
 
i had os x on a 64gb ssd and i installed ubuntu to a 1tb hdd that had windows on it but what i am thinking is the efi became currupot
 
i have tried resetting pram that did not work. I even tried erasing everything on all hard drives and reinstalling lion and i still got the long boot times
 
Sounds like you have two drives. Try with only one of them installed?
When you re-installed did you re-partition the drives?
