I have an MKV file with a DTS audio track (5.1), when I use VisualHub (5.1 +2.0 preset) or Handbrake (new and legacy presets) I get a stereo track.

On the original 720p MKV x264 file, Quicktime movie inspector reports an audio track with "DTS Coherent Acoustics, 5.1 (C L R Ls Rs LFE), 48.000 kHz"

With HB, the Audio tab reports two identical row entries with:
source "Unknown (DTS) (5.1 ch)", Audio Codec "AAC (faac)", Mixdown "Dolby Pro Logic II", Sample "Auto", Bitrate "128"

I can't change any HB audio settings, is there a trick to re-encode audio to a format known by HB or VH ?
