Lost apps on my itunes library

I upgraded my macbook to 10.7.2 and itunes 10.5 yesterday, but I was not able to upgrade my ipod touch. Just now, I backed up my ipod touch before doing restore. IOS 5 was successfully installed on my ipod touch, however I lost 47 apps. The apps still shown in my library but the file is gone from my itunes\itunes media\mobile applications. I tried to go to itunes store, the download link was greyed out. Spotlight unable to locate those apps either. Any other suggestions guys.

If you are certain the binaries are gone, deleting the apps from your iTunes library allows you to download them again.
