So somehow in my small apartment, my ATV2 remote walked away... been searching for weeks, but i have been using the remote on my iphone and ipad in the meantime, not really minding. Well suddenly Home Sharing turned itself off on the ATV and now I cannot repair my ios devices... Its set to never sleep so I am still able to airplay to it.
Went to the genius bar today for an iphone related matter and brought up this issue, he had no clue what to do. He even told me that since it's paired to the other remote, buying a new one wouldn't do much good.

I'm kinda at a loss. Does anyone have any suggestions?

Direct quote from page 22 of the ATV2 manual:-

Unpairing Apple TV from a Remote

If you lose the Apple Remote that you paired Apple TV with, you can use any Apple remote to unpair Apple TV from the lost remote by pressing and holding Menu and Left for 6 seconds.

So just buy a new remote, use it to unpair the ATV and then re-pair it. If the guy at the genius bar told you that buying a new remote is pointless then he needs some proper training in the use of Apple products:D

Just get a new remote. I use the same one with ATV, Mac Mini and MBP. It was never necessary to pair anything, it's infrared, not Bluetooth.

The other day I had to do a restore on my ATV through iTunes, basically making it just like a brand new unit. The remote still worked fine.

Yes if you DON'T pair then any Apple remote will work. However, if he DID pair the lost remote - he will need to before the new remote will work. No one said anything about bluetooth.
