I have a 2008 Mac Pro 3,1 (2 x 2.88 Ghz Xeon, 16 GB RAM) that I found in a dumpster. It didn't have a hard drive and it was missing a memory riser card. I bought a 500 GB Barracuda drive with El Capitan pre-loaded. It booted just fine once I installed it. I also added a riser card.
At this time, the front USB slots work along with the middle slot in the rear. The other two in the back do not recognize the keyboard or mouse when I plug them in.
And my other problem is that it doesn't recognize a thumb drive or a USB 4-port when I plug them in. Like they don't even register as being there.
I have followed all the instructions on youtube which are usually 5 steps. But most of the steps start with the Mac recognizing that a thumb drive has been plugged in.
I have an iMac that I used to format the drive to Mac Journaled.
Now I hope that one of you geniuses can help me.

Help with what exactly?

If your native USB ports are fried, or you workaround it or you replace the logic board.

It’s not cost effective to try to repair fried USB ports on a Mac Pro 3,1/4,1/5,1 - a logic board replacement will be cheaper.

I apologize. Is there a way to get the thumb drive recognized?
The front USB ports will recognize the keyboard and mouse if I take them out and put them back in. They will not recognize a thumb drive.

It's correctly formatted? It shows on System Report>USB?

It should be correctly formatted. I used an iMac to format it. I also reformatted it to Windows and it shows up in a PC.
It does not show up in System Reports at all.

It could be related to the other ports not working. The thumb drive may require too much power, if the ports are having problems. Same as the hub. While the keyboard and mouse use hardly anything. You may need to buy a PCIe USB 3.x card.
