My understanding is that it has a proprietary controller from Apple. But are there some new PCI SSDs that may be compatible for the Mac Pro 2013?

OWC has some options but they are still very expensive for larger capacities.

Is there a way regular Samsung/Other PCI SSDs can be used here with some adapter?
 
Does this need to be an internal system drive or would external media/scratch drives work? If media/scratch, look for a 2, 3, or 4+ bay drive adapter that supports TB2 or TB3. Many of those will accept 2.5" SSDs with an adapter, or are designed for 2.5" drives.
