Hi,

Does anyone know if a 4,1 (2009) case is exactly the same as a 5,1 (2010 - 2012) so components from a 4,1 model will fit into a 5,1 or vice versa?

Yes, it is. Btw, you can't mix a 2009 backplane with a 2010/2012 tray or vice-versa. SMC mismatch and the fans will run at full speed.
 
So as long as the Mainboard and CPU board are matched from year all will be fine?

you can mix also 2010 and 2012 (5,1) but not with 2009 (4,1 flashed or not)

the only difference i saw is the space between CPU cage and PCIe slot1
but don't know why

Hello, I'm trying to find out if I can swap out the internals from a MacPro1,1 with a MacPro4,1? My friends mom has a case for a 2006 MacPro1,1 and a 2009 macPro4,1 logic board with dual cpu tray. Can it be put together?

Nope, completely different internals.
