If you are buying online be sure to ask how they will pack the Mac Pro as the handles are fragile with all the weight of the computers and get crushed in. Even Apple had problems packing. I would brace the handles above and below with wooden blocks. If you are shipping be sure to use two boxes with foam between them, also. I don't know why Apple made these so likely to fail. I got two computers sent to me with bent or twisted aluminum handles and damage to the case where the sides are pushed out. Look online to see complaints, attempts at repair.

So I'm guessing you're referring to a cMP as opposed to the new MP71.

Mine came new shipped from Apple, and it's clear that the Apple box is superior tho 3rd party packaging. It was indeed a box-in-a-box, and arrived in perfect condition. The outer box was in poor shape, but the Apple box was perfect. For this reason, I've held onto the original box (just in case I ever sold it, and needed to ship).

3rd party packaging often sucks and results in a damaged case.

When they were new, Apple shipped the Mac Pro in packaging that kept the load away from the handles altogether. If someone shipping a Mac Pro today doesn't do something similar, then yes, the handles are likely to be damaged.

A client's office basement recently flooded and they lost several MP3,1-MP5,1 and ACD boxes. Even soaking wet, those boxes and the styrofoam packaging held up well.

Someone suggested these links awhile back:

I mean when my 7,1 arrived, the packaging was suffice. It was incredibly packed. The outer cardboard box had a dent, which in effect dented the white box, but not a remote chance of that impacting the internals of the Mac. Incredibly packaged item to say it came from China.
