Hello,
There is two Mac in my house. Both are connected to the internet box with a cat 6 RJ45 cable. When I look on nperf.com, I have very different results concerning performances of the network :

1) Mac Pro rev 1,1 : connected to the internet box with a 12 meters RJ45 cat 6. I get a maximum of 100 Mbs download. I get 190/200 Mbs in upload.

2) iMac end 2012 : connected to the internet box with a 4 meters RJ45 cat 6. I get a maximum of 230 Mbs.

What can be the cause of such a difference ? Could it be the network card of the Mac Pro rev 1,1 which would not be able to go beyond 100 Mbs ? If yes, can I change it for a better one ?

check the network settings/advanced/hardware and try to set them to 1000baseT and see if it changes...

Strange.
The card is capable of 1 gigabite so this is not hardware problem.
I had the same mac and it handles more than 100 mbps download.
In my case, I was limited by the router.
 
The cable seems to be horribly shielded on one pair, as you sync at GE and upload seems better.

The onboard adapters can use full Gbit fine, simultaneously, however a USB adapter will always be limited to ~450Mbit until 2013 with USB 3. FW ethernet cards seem to exist, but i doubt their use case over a USB 3 card and a good USB Gbit adapter which is cheaper and overall also more secure (as FW operates with DMA).
