Last night I calibrated my battery on my Macbook 13" with the following procedure.

1. Charged the battery 100%
2. Let the chord stay for 1h.
3. Disconnected the chord and let it drain the battery completetly (turned off sleep function)
4. Left it uncharged over night (ca 7h)
5. Recharged the battery this morning

Before this calibration the battery capacity was 5155 mAh (28 cycles) and after it was only 5143 mAh! Furthermore, the battery stops charging when it reaches 5129mAh. (Apple battery meter says 100% but cocunut says 99%).

Does anyone have an explanation or advice to not repeat this with the next calibration?

The calibration probably didn't cause the loss in capacity - the battery probably wasn't reporting properly and after you calibrated, it corrected itself.

edit: here's a thread where someone had the same question as you.
