My version of MacKeeper is not working normally. I cannot do a clean to get rid of unwanted stuff!
I agree.TBH mate, you shouldn't be using that crap-ware as it is. Totally unneeded, unnecessary and more pain and trouble than it is ever worth. Get rid and let OS X look after itself.

OP, what is it that MacKeeper does that makes you of the opinion that you require it?
It (MacKeeper) tells me that I am wasting nearly 600MB of disk space (of my 2.4GB flash drive) with useless junk, just after having installed El Capitan on my MBA. Is this not true?
Malwarebytes Anti-Malware is simply a rebranded and expanded version of AdwareMedic. All it does it help you remove adware and some malware from your Mac once infected. No harm in having it on your drive.

Consider removing it, really (this tool can help you with that).
Which unwanted stuff do you want to remove? Then we can guide you in the right direction.
