Does the Mac Mini Server with the SSD option in the Apple store still have the connector(s) for the 2nd HHD?

Probably not - it's only a small ribbon cable, but I don't think Apple would leave it loose in the system if nothing was connecting to it.
I'm just guessing here though, s best wait for someone who knows for sure....
