Q: Is there a way to rebuild all iCloud inboxes, and not just one at a time? (with select mailbox, and "Mailbox : Rebuild" one can select only one mailbox at a time)

I have have noticed that the last month or two, I have had to rebuild "iCloud" mailbox because the message contents shown when I click the message header in the top window corresponds to the wrong message, a neighboring message in the list. This issue persists upon restart of Mail application, but is fixed if I rebuild the mailbox in question. I use the column layout so list of mailboxes appear on the left, and on the right is list of headers in the top-right window, and message content in the lower right. I still see the the "wrong" message contents if I double-click the header line to open a new window.

This *may* (or may not) be related to sometimes checking email on Big Sur (latest) with Mail 14.0. The filters that move messages to destination mailboxes are synced with selection of "System Preferences / iCloud / iCloud Mail selected to "On" on all machines I use.

I have not noticed this on my iCloud inbox, but in some of the iCloud destination mailboxes for filters I use to redirect incomming messages.

I have noticed this twice on my Mac mini (M1, 2020) running macOS Monterey 12.6.1 and Mail 16.0 (3696.120.41.1.1), but recall seeing it once before the recent update.
 
You can use Onyx (it's completely free, but be sure to download the proper version for your OS) to do this, along with rebuilding other various databases in the OS. The app does a whole lot more, allowing you to customize and maintain other aspects of the OS.

I am not sure that this does the same thing, as it ran so quickly.
Seems to me that need to select "Delete the existing index" and that caused complete rebuild when I started Mail again, and it is still working :)
I would mark this question as answered if I could find a way...

Glad to help. I probably should have ticked the "Delete" radio button, I just happened to have this as my default and didn't bother to change it. I tend to run tasks that are the least intrusive/disruptive before diving in deeper to solve any potential problems.
