How do you guys manage your backups when you've got 2 HDD's - e.g. mini server?

Normally I like to use Time Machine and Super Duper as complementary backups on the same volume, but thinking about it this will get messy with 2 drives. I'm guessing TM will just create 2 backup folders on your external drive - one for each hard disk? What about Super Duper? I suppose I could just keep the primary disk (with OS, Apps, etc) cloned (together on the TM disk) and not worry about the second drive...

Time Machine will backup both disks under a single computer folder I think as long as you don't exclude them. I don't have my drive hooked up right now but I think the structure is (more or less) /Backups/computer/ then each drive with its own folder.

I don't have Super Duper but if it has similar options to Carbon Copy Cloner you should be ok. CCC can clone to another drive, but leave existing contents (or just contents at /) alone. So it'd clone everything from whichever drive, but leave /Backups there as well.
