I expect this has been asked many times, but I can't find any reference.

When I mouse over an item in my menu line, for example, Gmail, a box opens up and tells me I am looking at: Gmail and shows the URL. Same happens on news stories and other places that I am looking at.

What are these boxes called and is there a way to stop them from appearing. They cause no harm, just bothers me to see them
 
I assume you are talking about the "favorites" at the top of the page in Safari? AFAIK, there is no way to prevent this in Safari. It takes a few seconds before you they pop up though, so just don't park your mouse in the favorites bar and you won't see them. Or you can completely hide the favorites bar with View > Hide Favorites Bar if it really bothers you.

They don't bother me - but what I find annoying is the side bar that opens when you move the cursor to the left side of the screen when Safari is in full screen mode. There's a View Menu option to hide the side bar, but it always comes back when you move the mouse to the left edge of the screen.

Maybe you would find the sidebar a better alternative though? If you hide the favorites bar, you can still access them through the sidebar.
