It is extremely annoying. I expected that all my mail would be downloaded then I could go offline and read them but I haven't found that to be universally true. It looks like there is either a size threshold or formatting (ie HTML). Sometimes these messages have to be recovered from the server each time they are accessed (or so it appears, unscientifically).
I have found _most_ of the time it is because I deleted it on my apple mail desktop app.

I had a message with a Word attachment that retrieved and read just fine on my iPhone. Later that same message had the "message not downloaded" message..after I had retrieved it with Mail.app on my MBP. I noticed hat m .Mac account was setup for IMAP
One possible answer. If the iPhone uses IMAP and your desktop client uses POP, once the desktop retrieves the message, it may no longer be available to the iPhone.

This is very annoying. Nothing like your email being held hostage from you.
One workaround for gmail is to access the message via Safari at m.gmail.com. This needs to be fixed.

This only happens if your mail is downloader from the server onto your desktop or other mail client.
Used to happen to me all the time. I changed my prefs to leave a copy of the email on the server for 24 hours. Problem solved.

Not quite that simple. I get it on both pop3 accounts and it does it no matter how it is setup and regardless of whether it is previously downloaded to other client or not.

Yes, you are correct. It does happen even if you are not downloading the email to a computer. The problem appears to happen most frequently with large attachments, but sometimes it happens with emails without attachments. The interesting thing about it is that if you the read the iphone manual, the mail program is not supposed to download attachments to emails immediately. It is supposed to download all emails and then when you click on an email you can select the attachment at the bottom and only then will it dowload the file. If it really did work that way it would make mail much more effective and efficient. It is definately an annoying bug. Make sure to report this bug to Apple, the more people that report it, the more likely they are to fix it.
Not saying this is the solution for everyone, but I had an instance of this error on messages that were previously viewable that were in personal folders (i.e. on the mac store and no longer on the server) and it ended up being a corrupted index.

Basically you close Mac Mail, move any folder starting with "mac-", "Exchange-" or "Imap-" and the "Envelope Index" from the ~/Library/Mail somewhere else and then open Mac Mail, it will detect the indexes gone and re-index (it calls it importing) the mail. When done, the messages were viewable.
I also noticed that even though all the mail was there the index size had decreased from 1.9GB to 256MB. The total mail folder was 9.7GB and now is ~8.2GB.
Just for saftey, I backed up the entire mail folder before performing this action.

I have been HAUNTED by this bug with Mac Mail and I have lost many important letters from my sent folder that I relied upon as backup. I was bitten by this bug again this morning as over 3,000 of my business letters suddenly vanished.
A Google search found this forum and the apple forum http://support.apple.com/kb/TS1907. The remedy notes to back up mail first via ~/Library/Mail. My folder is 2.4gb and files were in use (mail was open) so I could not back up.
Possible cure:
I moved DefaultCounts and LSMMap2 (zero k) to the desktop, Quit Mail, restarted, ALL missing mail was now readable.
I do not know at the time of this letter if future issues will arise as a result of this quick restore method. If anyone can add to this, comment or advise if this is a good/bad quick fix, let me know.
