Some contacts I chat with have multiple accounts, such as Google Talk as well as iMessage.

Depending on where they are I choose the right protocol to make it more convenient for them to chat.

When you click their name in the messages app you can choose which protocol to continue your chat with. Is there any way to switch these with a hotkey? I've searched everywhere but can't find such an option.

I don't see a command key that allows you to select protocol, but this seems to work for me...Cmd-N will open a "new message" in Messages, and put you in the field where you can type the recipients name and use the arrow keys to select the protocol you want to send to. If it's a contact that you've already sent a message to using a different protocol, after clicking send the new message will be moved in-line with previous messages you've sent to that recipient with other protocols (and the "new message" entry will disappear).
