Mini migration

Hello,
Looking for advise, I have a new mini on order with a 1tb drive (not fusion)
My current mini has a 250gb ssd plus a 1tb spinner.
I keep my system files on the ssd and use the spinner for data storage.
I keep a time machine backup which includes both drives and I also clone both drives separately.
My question is, how do I migrate both drives to the new drive?
Should I partition the new drive into a system plus data drive or does migration assistant know what needs to be done.
All and any advise welcome.

What follows is my opinion only, and most folks in this forum may not agree.

Since the 1990's, I've always kept my "system files" isolated from my data files -- that is to say, I keep them on separate partitions.

I find it easier (as well) to maintain separate backups of both. Since the overall size of my data files is considerably smaller (and changes less often), the backups go very quickly.

Having said that, if you are comfortable with how you manage your OS and data across two volumes now, you could easily continue to do so with a single large drive.
Just partition it, but I recommend that the "first" (uppermost in Disk Utility's window) partition become your "OS partition".

Aside #1 -- be aware that the new Mini may require an OS that is "more recent" than the one you are currently using (you didn't say).

Aside #2 -- you're REALLY going to go from having your OS on an SSD, to a platter-based hard drive? Really?
Prediction: you're not going to be happy with the overall performance decrease you get running Yosemite on a platter-based 5400rpm drive in the new Mini. You'll be back, asking "how can I make this faster" ??
(best way: install the PCIe ribbon cable and hunt down a blade-based SSD on ebay...

I am going from mountain lion to yosemite and I should have mentioned the 1tb is a PCIe.
Reading articles suggest putting the home folder back onto the system disc but having tried this several times with each time, although the home moves successfuly when I reboot it's new a newly installed ML.
Must be doing something wrong but don't know what.
By the way I am pointing to the home folder on the mac hd in users.
