Just wondered if this was how it's supposed to be or whether I can change a setting somewhere.

Every time I open Safari and go to the bookmarks menu, it takes a few seconds before the bookmarks appear and I get the beachball before the list appears. I assume that when safari opens it's not loading my bookmarks at that point and only loads them the first time I use it.

If so, this seems a little strange to me. Is this a setting problem or just the way safari works?

I'm running a 12" iBook (1.33, 512mb).

That's just the way it is (sorry). When you first click on Bookmarks Safari builds the menu by reading your Bookmarks plist file and looking through it's icon cache for the favicons. This takes a little while (and the more Bookmarks you have the longer it takes).
