After upgrading to El Capitan my mail folders went missing. They came back briefly after the recent .1 upgrade, but have since disappeared again. Anyone else see this? Note - I'm using iCloud email.

If you log into your iCloud account in your browser, do you see the missing folders? Check they still contain messages? If yes, I would uncheck iCloud Mail in System Preferences > Internet Accounts.

You might need to also delete the folder in V3 that contains your data. Deleting the account does not delete the messages.

Thanks for the reply. Yes, my folders are there when accessing iCloud via the web. I tried adding and re-adding the Mail in Internet Accounts, no luck. I can't find the Mail/V3 folder, however.

Ok, I get the ID10T award for the day. I opened up an online chat with Apple and started a screen sharing session. Apparently there's a hidden 'Show/Hide' link right after the 'iCloud' heading on the left pane of the mail app which toggles your folders on/off. Oh well, glad it was nothing major!
