I have two computers at home: for this the iMac is mine, and MacBook is my dad's.
I'm using iWeb.

He has around 6 websites working on his MacBook all running on Mobile Me.
My question is: Can I publish a single site on the iMac (mine) that doesn't disrupt my fathers websites. If his gets deleted, he will be really pissed.

How does he have it set up? Does he have actual domain names specified (for example: site1.com, site2.com, etc.) or is he just using the default (homepage.mac.com/username/site1, homepage.mac.com/username/site2, etc.).

In theory you should be able to add a new folder to the iDisk's Web > Sites folder and have it appear as a new, separate site, but it all depends on how the other six are set up.
