I had to move my blu-ray burner to the top position in the drive caddy, swapping places with the SuperDrive. Whenever I hit the eject button on the keyboard though, it defaults to opening the SuperDrive in the lower bay. Looking at the eject menu, hitting the eject button should default to the BD, with Alt-Eject opening the SuperDrive.

Not a huge deal, but was just wondering if this could be somehow corrected in Mojave?

Never mind. Issue came back. Seems like eject on the KB is always defaulting to the SuperDrive regardless of what the menu says.

Just curious, how about testing on your 3,1 ?

Well, my 5,1 is also behave like that, somehow eject keys prioritizing stock Apple optical drive when two optical drives installed.

I had a feeling it was prioritizing the Apple SuperDrive. As for testing on the 3,1 running Catalina, I suppose I could although it's a PITA to put back there. I originally had the BD-RE drive in the 3,1 but it required a SATA to IDE adapter on the back of the drive. Another SD took its place (there are 2 superdrives in the MP3,1 now). Perhaps this weekend I'll try if I have nothing more pressing to do. Like I said before, it's not a huge deal and for some reason, last night's NVRAM clearing fixed it, albeit for a short period of time.
the same occurs when you swap the SATA cables ?

They're labelled A and B or 1 and 2 if i remember correct.
Haven't tried swapping the cables but A is for the top and B is for the bottom and reflects in System Profiler. The reason I moved the BD drive to the top is that it's physically longer than the SD and the cable lead for B is longer. I had it the other way before and it was putting too much strain on the cable.

I'm guessing A is prioritized over B , not necessarily the Apple drive.
If it's physically impossible to swap the drives i assume there's not much you can do...

Actually, A is still plugged into the top drive - which in this case is the BD-RE. So no, I don't think A is getting prioritized. When I use the GUI menu instead of the physical eject button on the keyboard, the drives open and close correctly.

IIRC those Optical ATA Drives used to have jumpers to change between Cable Select and the other modes.

I have no experience with SATA Optical Drives so I am curious if there are still jumpers on those newer Drives?
I suppose each has its own SATA cable and therefore a thing called Cable Select makes no sense!?

@tsialex have you any insights on what determines which OD gets mapped to the Eject button on  Keyboard?

The old IDE ATAPI drives used to have jumpers. Normally I'd leave them set to CS for cable select. The newer SATA drives in the MP5,1 don't have jumpers anymore. I have a feeling that the Superdrive firmware forces mapping to the eject button no matter how it's connected.

This is more complex, the mapping from SATA to /dev/disk is not constant, in the past I’ve formatted my data disk when I wanted to format the scratch, the mapping changed between reboots. I don’t think that you can define it reliably.
