After months of debate and waiting for an update, I went ahead and bought a Mac Mini Server from the online Apple Store. 2.6 i7, 16gb ram, 2x256 ssd. Got it today and... after wiping the dust off the actual box, I was a bit surprised it was still running 10.8.5. Is this typical of Apple... even after all the hoopla with the New OS X release? Just curious because I'm a first timer and a little disappointed I have to spend a couple hours updating it.

No, that's great.
If you want to update now, you can do so. However, you have the opportunity to stay with Mountain Lion which some people might prefer, especially if the unit were to be deployed in a commercial or industrial environment.
You have a *CHOICE* to stay on ML or upgrade to MAV. If the unit shipped with MAV, you don't have that choice.
Note that Apple has sworn that all new Macs would get Mavericks, iWork apps, etc. You can call them out on this if they don't provide a free upgrade just by waving the receipt in front of the customer service help desk.
If you really want Mavericks on the device, make the Genius Bar techs install it for you.
Not a big deal.
That said, I think I'd rather get an ML-equipped Mac right now, do a Time Machine snapshot, then upgrade to Mavericks. The latter is a bit green, I'd enjoy the comfort of having a backup from a well-polished previous OS.
But that's just me...

There shouldn't be any problem, Mavericks is free to anyone with the correct hardware.
It's about the free iWork apps.
Anyone with the right hardware can download Mavericks, however, new Macs (since the last Apple announcement) are supposed to come with iWork apps.
Those are not automatically downloaded.

The new OS still has to filter through. Even the online Apple store has stock in storage so they can't open all the 'old' boxes in stock and update them before they ship.
Having said all the above, the online store does say in the tech specs that it ships with Mavericks. No big deal... but naughty Apple.
My new Mini shipped with 10.8.3 and I bought a build to order the week of the 10.9 release. Of course I updated immediately to 10.9 but in hindsight should have waited for the bug fixes in 10.9.1. if you don't use FW drives you'll probably be fine but none of mine would sleep and Time Machine was unable to restore 10.8.3 for some reason.

Since it was advertised with Mavericks and Server 3.0 and I intentionally did not purchase until after the announcements and release of Mavericks for two weeks. Was very disappointed to find it not updated. Since I live in a remote area and only have access to satellite connections, I had to return to the store which was originally deliver directly to my business to have them install the current software. While the local store was helpful it took over 1 1/2 hours at the store of my time for something I feel should have come out of the box as advertised. Sorry, but having to update is a big deal when you have limited bandwidth.

Besides, I wouldn't install Mavericks until they came out with 10.9.2 anyways. Still some bit of issues to iron out.
I upgraded anyhow knowing there would be some bugs (and not knowing exactly what those would be), but I had several Time Machine backups so if I hated Mavericks, I could always go back.
