Hey,

So I just purchased a ATV3 and I already have a WD TV Live, what I want to do is use my Mac Mini Server as the media host for both boxes. I have my Music on a shared folder on the server, all my movies and tv shows are on an external drive.

Can I setup iTunes so that I can keep my music on the local drive, then keep the movies and tv shows on the external drive so I can watch them on the ATV3 from the Mac Mini iTunes Library?

If I can setup iTunes like this, then the WD TV Live will use a network share from the same external drive plugged into the Mac Mini.
 
yes, you would just add them all to itunes using the 'add folder to library' option,
you might have to turn off the 'keep itunes folder organised' in order to keep the content in their original folders.

from there the aTV will see everything that is itunes and the WD TV Live will see everything in the shared folders as normal. (you can share the same folder as you are using for itunes no problem)
