Hi there,
I have a new 3GS on order, I have checked my backups luckilly enough I have one for yesterday around 5pmish. It was after 5pmish that my Iphone messed up and wouldnt reboot etc. The question I have is that when I get the new phone do I just restore it using the backup or do I have to start again due to it having the app blackrain & cydia? Maybe a silly question to ask but I don't want to make any more mistakes. Thanks.

Well, you restore the backup if you want your backed up items (SMS messages, settings, etc) restored to the new phone. If your old phone was jailbroken you'll have to jailbreak it again. :)
 
So if i want to just get my backed up contacts an non- jailbroken apps for example facebook, i can just restore it had normal, however if i want my jailbroken apps i have to re jailbreak ?
