This may seem a stupid question, but...

I've just brought an Apple Tv and installed ATV Flash, I'm in the process of ripping my DVD's and exporting to itunes, so my question is:

If I sync all of my movies onto the apple tv using an external drive attached, can I then delete them from my pc? Or would it wipe them from the apple tv?

Your PC will not delete them. They remain on the apple tvs hard drive and can be accessed solely though ATV. Not sure how many movies you have but you may not be able to fit them all onto the ATV. You may want to consider streaming them from itunes. Though keep in mind if you only have them on your ATV and you have to do a factory restore for any reason or it craps out you will have lost the movies...

You will still have backups of your rips right? :) Apple TV will mess with all your filenames and directory structures once it processes the files.

Anyway if you sync using iTunes and then remove the files from your computer, they will be removed from Apple TV next time iTunes syncs the device.

I believe there's a way to load the movies onto Apple TV directly using an ATV Flash plugin. This way iTunes won't interfere with them. Ask on their support forums.
 
One option would be to attach your external drive to your PC, use it as the location of your iTunes library, then just use the Apple TV as intended. Your media is stored off your PC, and you don't have to get under the ATV's hood to play it.
 
Rayward is correct!

I have done exactly what Rayward suggested and it works great! Another benefit - you can take the Apple TV and HD with you and you can watch everything without a network. I have an external 1TB for that and another 1TB in the drawer with a complete backup. iTunes has toughened up letting people redownload files. I lost three seasons of HD Law & Order last year and I had to do a lot of talking to get them to allow me to redownload them. I don't think they will do it at all now unless they made a mistake somehow.
