I just ordered a new Mac Mini and I want to order some RAM for it. I am looking at www.macsales.com but they haven't updated for the new Mac Mini yet. Their Mac Mini section only shows 1333mhz RAM and the new one has 1600mhz.

Would the RAM in their Macbook Pro section work?

Yes. They are the same processors, so the same RAM will work (Memory controller is built into the processor).
 
Apple store says "up to 16GB", but I'm guessing it's only because they sell 8GB sticks. Can it go up to 32GB with 3rd party 16GB sticks?
 
First, the memory is not soldered in. Second, the new Ivy bridge processors support 32gb so yes, it is possible.
