I have just ordered a new Mac Pro and an extra 4x1gb memory(from crucial), would I be best installing the RAM first-before turning the machine on? Or after the software install? Or won't it make any difference?

I will be using FCS so will want the final setup to have the 4x1gb in the 0 and 1 slots, and the 2x512(stock) on a 3 and 4. So whichever point I do the install I will need to move the stock 512's anyway.

Well...personally, I'd run it for a couple of days/a week just to make sure it's running properly as shipped from Apple. Run the Hardware test from the install disk, install a temperature monitor and put it through it's paces just to make sure they didn't miss anything before it left the factory.

Then again, it takes me 5 minutes looking both ways before I'll decide to cross the street.
