New windows open behind current application

I just did a clean install of mountain lion over snow leopard. Everything works as expected, but I still have one issue. Sometimes, when I open an application, the window opens behind the current window. For example, lets say I download a zip file. I use The Unarchiver to unzip my files. Whenever I unzip them, the progress shows behind whatever my current application is (e.g. Chrome, iTunes). Also, if I download .dmg file and open it to copy the application to my application folder, the progress bar also opens behind the current running application. Is this the way Mountain Lion behaves or is there a way to fix this.

This is the way it's supposed to behave. Not sure why, though.
