I just purchased my Newer Mac Mini and what is this best way to transfer programs? Should I just backup from Time Machine? Will my emails be there too?

Restoring from the TM is the easiest way. Boot into the TM drive and install from there. Everything should be the same, although you may have to draw a few things down from the internet and there is also some indexing under spotlight and dropbox etc.

I would choose the migration assistant over a direct ethernet cable. Time machine over USB2 is horribly slow.

yes it took over 3 + hours, but was done when I got up this morning.
