So I can't sync any of my books. I don't have audiobooks, I don't have ebooks. However my entire book collection is still visible in Books. Don't have time to see if its true on my iPad as well.

they are a mix of both, but last sync i had none. not that they transfer anyway.
 
Could it be due to iCloud sync for Books enabled (all books are on the cloud and none is saved locally)? Also, have you tried to set "All books" and sync even with an empty window?
 
doesn't do anything with the sync all books nor is my phone set to iCloud drive or reading now.
 
I noticed that since original iOS 13 update, books won’t sync from Mac to iPad/iPhone (purchased or otherwise, ePub, pdf) Workaround is to select books on Mac from folder, right click, then Airdrop to device. Through subsequent device syncs, they’re all still there.
