I've successfully synced 4.3GB of E-Pub and PDF's and iBook's shelves are completely empty.

Redownloaded the app. Still the same.

I had that problem...restarted Ipad and they showed up...

If you have to upload a crapload of PDFs or books, do it in blocks of 10 or so. Otherwise, iBooks has to chug through a massive list. Pain in the butt, but it's less annoying than waiting there watching the indicator spin.

They showed up eventually, I guess I didn't wait long enough. Have to leave iBooks open for 10 minutes before they started popping up one by one.

4.6GB sounds a lot but it's only 260 books.

Same thing also happens on the iPhone so it's an iBooks bug. I believe it's the PDF's that are the problem (Apple and Adobe just don't play well:D).
