Is seems that not all the apps on my phone are going to iCloud, I sync my iphone then try to access them from a restore on another iphone with the same account, but not all the apps come down, the only way I can get this to work is to sync via my Mini and not iCloud....Strange

Yes, but you have to re-download them, kinda silly if they are on one device say an iPhone 4, but then they do not transfer to your 4S, so I had to Sync the 4 with iTunes, not iCloud, then sync the 4s because it also does not copy of Game statistics, like all your saved games in Angry Birds do not get stored in iCloud, so when I went to use the app on my 4S there was none of my saved games there, but after syncing locally connected to iTunes that worked, really strange. It seems that not everything Apple states syncs in iCloud. Kind of a bummer if you ask me.

Mine all syncs fine - apps have to redownloaded separetly as only app data is saved in iCloud. You haven't managed to inadvertantly turn certain apps off in the backup settings of iCloud?
