Hi, I take a lot of notes during my classes. I have huge collections of notes but as I sit to read, sometimes it feels overwhelming. I am unable to recall the connection between topics that were told by the teacher. So, I’m looking for a note taking app that allows me to internal link across my different notes. So as I’m reading one topic will also go through interconnected topics which help me to recall them all easily.
 
Goodnotes does this, but beside the cluttered feeling you mentioned, I don’t find it convenient or quick to do. It takes ages, is slow and easy to make the wrong link.
 
Earlier this year I tried a few note apps and Noteful is much better than Notes Plus (that I used for years but seems to be abandoned). Some reviews had a lot of how-to info. See here and here and here. Lately, I mainly review academic papers and mark up PDFs. As for internal links, see the how-to create and use Noteful internal links. The app is a one-time purchase at $4.99 NOT subscription. Hope this helps.
 
I use Craft! I've used it for about a year or two, and found Notion to be good but with too much friction in terms of customization. It was one of Apple's apps of the year a few years ago + is free for students with an .edu email. To link between pages you can use @[document name] and it works great online and offline on pretty much every device.

I have tried almost every note taking app out there, and none of them is perfect. I do not want to go into too much detail reviewing them, but I eventually settled on OneNote.

The more I use it, the more I notice its strengths. I created a template that brings together my daily, weekly and long term to do lists, along with all my notes, in one place. The infinite canvas is a big advantage for me. It handles PDFs well, external links smoothly, and more importantly for you internal links too. You can see my template below.

It has a decent web clipper, syncs reliably across devices, and it is free. One of the most important things for me is that it is cross platform, which means I can use it on my work PC, personal Mac, iPhone and iPad.

The only caveat is that handwriting to text conversion works only on PC. Still, it covers more than 80% of what I need, and given my experience with note taking apps, that is a win. It became almost my second brain.

Almost every business on the planet uses it since it comes bundled with MS Office, so I’ll assume there is some trust involved. My OneNote is just daily and weekly to-dos, notes, articles I come across, and the occasional screenshot of insurance quotes or house cleaner costs. Hardly state secrets. If Microsoft wants that, they are welcome to it, though they will be very bored.
 
Despite having cluttered UI, I have reconsidered Goodnotes because of its robust features. While researching I have compared Goodnotes with Notability and I found that it has all the features that I’m looking for and I think have found my solution. It has a minimalistic, clean, and intuitive interface and also offers an AI feature called Notability Learn which helps in making summaries and quizzes.
