Updated iPhone to iOS9 on an iPhone 5 and now Notes show under iCloud and 2 other Notes under my e-mail and now synced to Macbook Air, however only the 2 Notes under my e-mail show up on my Macbook Air. I tried moving from iCloud to the regular notes section, but no luck. I know it's all saved in iCloud but I liked it better when it would just sync up automatically between the phone and laptop.

Since you've updated to IOS9 you will have to wait for OS X El Capitan. Once you get the latest operating system notes would be fully in sync
