I was wondering if anyone could help me I'd be forever grateful, Stupid me had decided to upgrade to El Captain on release date and I'm already having problems. Everything is pretty laggy and I think the problem is that FileVault is on. At the current moment pages load slowly, I try to go into settings and certain panes wont load as it gives me an error message. I have tried turning File Vault off but, it tells me that it can't until it finishes encrypting. That's all fine and dandy until it tells you have a day remaining. I have Yosemite in my purchased apps would it be best to go back to Yosemite?
 
Well the encryption process takes time and may affect your system performance. Spotlight will obviously put a burden on the system as well. When did you turn FileVault on? I’d say, just leave it on over night and let it finish the encryption and indexing. El Capitan is undeniably better than Yosemite performance-wise.
 
Is Spotlight perhaps still indexing? In that case, a little patience is needed.

I accidentally turned it on when I was having it signed in to Icloud.

Well there is nothing you can do but letting it finish. That can indeed explain why your Mac is slow in the meantime. Afterwards it shouldn’t affect your performance beyond a slightly slower boot. I’d recommend leaving it on.
 
I'll probably just disable spotlight. I never really use it because Alfred is so much better. Or maybe just what i'm use to?

I'll leave it running for the night as my performance has gotten slightly better as I think it's done indexing for the most part.

Doesn’t Alfred use Spotlight as well? It taps into the same index.
