I've just switched from Android to iPhone after a long time, got a 6S+

It seems that the "on screen" time noted in iOS 9.0.2 does not seem to be 100% accurate. I know that I used an application more than it is saying (or at least I am 99% sure).

Is this always 100% correct? I had not charged the phone in between so the stats should be unaltered.

That usage is for that last 24 hours. Its always accurate. The usage time at the bottom is not screen on time. It includes background usage off screen. Just press the time button to see accurate numbers by app.

Hmm. The time under the specific app didn't seem to be right, but I will try to time it myself and check.

I know I used a specific app more than it says I did.
