I ordered an G5 powermac about 3 weeks ago. They shipped it as promised 3 days later. Then it never showed up. Fed Ex told me it was lost and apple said it was not; this went on for about 5 days and 20 calls until they finally got on the same page and send they would do a 72 hour tracking thing on it.
5 days later my new computer has finally arrived. it looks great but is not what I ordered. it has the wrong video card and does not have Final Cut that I ordered along with it.

Any suggestions on how to handle this. I think I deserve more than just my 3.5k computer for my 3-4 hours I have spent on this.

So you call Apple (if you haven't already) and explain what happened. They ship you the proper video card and Final Cut. You will then have what you wanted and paid for. Done deal. As for the 3-4 hours you want to be "compensated" for, I don't understand that.
 
Call them, tell them what your missing, they will either want you to ship it back for a replacement, or send you the video card to install yourself. They should also ship your copy of Final Cut Pro. And just hope they give you something to make up for the trouble.

Remember to start with how it took forever to get it, and your order was wrong. It's never a good idea to be demanding and angry, gets you and the guy on the phone flustered. Just remember everything will turn out well, if your not satisfied with what the guy is doing, ask for his supervisor in a calm tone.
