I added season 1 of Deadwood to my iPad. It would not let me put them in TV Shows, I guess thats reserved for iTunes purchases? Anyway, my Movies is now looking disorganized, with 12 1 hour episodes in there. Can I make subfolders somehow? Or can I get these into the TV Shows category?

In iTunes, select the video(s) and Get Info (cmd+"i" or right click and select Get Info etc). You can edit lots of information about the video, including whether it is a music video, TV show, Movie (or podcast as well I think).
Doing what I mentioned above will make sure the video appears in the right area on iTunes and on devices like iPad and iPhone.
