Im having issues upgrading to El Capitan. It says this update couldn't be installed on a sparse partition please try again. I don't get what partition is. Apple said I need to restore my mac to factory setting and then upgrade and restore everything from my time machine. I really don't want to do that. Any help will be great,

Fairly recent hardware and OS which is good.
Can you still boot your system since the update could not be installed? If yes, then try running Disk Utility. What does it show for your disk? Try to "Verify Disk" in Disk Utility. What does it show?
Yes, after restarting I can restart from my os yosemite, I did the disk utility verify and repair and everything is fine. 100%
Do you have File Vault turned on? If so, turn it off.
Maybe you will be able to update to El Cap then?

So, there's a strange issue going on with your partition, and you will need to back up your drive to an external drive, then erase the internal. Reinstall your OS X using your internet recovery, then restore files from your external.
Did you already talk to Apple about this? Then, that's very much what they told you, and that's likely your best way to proceed.
It's not a particularly difficult thing to do, but it will take you several hours. There's lots of waiting
(I suspect that you might find out that when you try to erase, that may not work, either. If you get some kind of errors when you try to erase, you will likely need to replace the drive... )
You MIGHT be able to run some disk repair utility, such as Disk Warrior, which might sort things out.
But, you also have to purchase that (unless you already have that software), and a little time with backups, etc, should sort things out.

OP: Since Yosemite is working fine and your drive verifies OK with Disk Utility I take that as a good sign that it is probably not a hardware problem. I think you will have to follow Apple's and DeltaMac's recommendations to reset and try again.
Do you have any idea why Apple told you "need to restore mac to factory setting"? Was there some configuration deviation that you can think of? Any Apple warranty support available with a Apple Genius?
Run the Terminal command below and post up the results so we can see how your drive is configured.
