I have a Apricorn Velocity Solo x2 with a Samsung 840 SSD attached as my main boot drive. The problem is that Mac OSX sees it as an external drive so I can't use TimeMachine to back it up. Is there any way to make Mac OSX see it as an internal drive?

Nope, it's Marvell firmware thing. On a hack, AFAIK you can fool OS X using DSDT, but not on a real Mac.
But TM should back up external drives as long as they aren't excluded in prefs.

Maybe I am missing something here ...

Time Machine always automatically adds external drives, including PCIe mounted drives, to the "exclude from backup" list. However, it is easy to remove them from the list and thus be included in the TM backup by selecting the "Options..." button on the Time Machine Preferences page, selecting the external drive, and pressing the " - " button, then save.
