For the longest time I've been alright with manually managing a collection of PDFs and Books/ePub directly on my iPad. It wasn't exactly fun to manually move them around though.

It seems ever since I launched the Books app on my iPhone since upgrading to iOS 12 it completely scrambled my collection on iPhone & iPad. I've tried manually moving things around but it's proving to be excruciatingly difficult thanks to the GUI.

Is there any third party program that allows one to organize their book collections out there?
 
I can't help with 3rd party software but I think the new iBooks is really, really bad and much to complex and seems to care more about how it looks than how it works.

Try Calibre, free EPUB, PDF Book software.

It's outstanding IMHO.

Don't you just have to drag and drop to manually organize your books/pdfs?

Bluefire reader seems a great alternative for me.
 
I use the free Kindle app from Amazon. Not perfect but infinitely better than iBooks for managing pdf files. I know that there are a number of other apps and I never edit PDFs other than markup — which I can do in Kindle—so I’m happy with the way things work.

iBooks is such a mess that I wonder why Apple bothered.
 
I've taken to just keeping PDFs in my iCloud Drive in a folder structure just for them.

It's a lot better than having them cluttering up my Books app, and you can open and work with them directly from the Files app.

YMMV of course; this is just what I do. :)
