First Unit:
1,1 flashed to 2,1 ad pikyfied to run El Cap. Has 2 x 3.0 Quad Core Xeons. 28Gb RAM, ATI Radeon HD 5770 1024 MB
Boot drive is in slot 1 and is a Samsung EVO SSD 250GB SATA
Boot time is 36 Seconds.

Second Unit:
3,1 running Mojave. Has 2 x 2.80 Quade Core Xeons. 32 GB RAM. Nvidia GTX 660 TI 2048 MB in PCIe x16 slot.
Boot drive is a WD 250GB Blue SATA SSD 3D NAND
Boot time is 66 Seconds.

Is it the OS is more robust and thus takes longer?
 
The newer OS is slower.
I loaded leopard on my 3,1 again a couple months ago and it SCREAMS it’s at the desktop nearly before the chime is done.

Oh and im sure that Samsung SSD is way faster than the WD blue drive.
 
Same here. The remaining two cMPs (10.11) I have are the fastest booting Mac desktops in my possession.
(5,1 and 6,1 take longer even though the boot drive itself is faster)
I have one 5,1 still on 10.8.5 for audio setup / peripheral reasons and even this machine takes a little longer to boot.
I always wondered about that.
But, in my case I always blamed the additional peripherals connected to the Macs. I never compared the machines booting without anything but mouse / keyboard and display connected.
