I just upgraded to El Capitan and now I am experiencing a delay when clicking and holding on a tool in the toolbar in Photoshop CC 2015 - in order to show the different versions of a tool. It has always shown the tools instantly but now it takes 2-3 seconds to show the tools. And it is really driving me crazy. Experienced it in Yosemite but a clean install fixed. Have tried clean installing El Capitan but it has not fixed it...

I suspect this problem has been fixed in the latest release of PS CC 2015. But the latest update also allows us to customize the toolbar itself, so we can take the sub-tools you're talking about and move them to the top-level of the toolbar instead of hidden beneath their parent tools.
