So today I cracked my screen pretty bad and am going to the apple store tomorrow. If they by chance give me a new iphone for free (im not paying $200 to fix it) and I jailbreak it will pkg backup work to restore all my apps? I just am not sure how pkg backup is tied to me and my cydia apps.
 
If you had that installed, then backed up, then synced with iTunes, yes. You'll have to restore your old sync data for it to work though.

Edit: Just your Cydia stuff though, not your App Store apps. iTunes should install those again anyway.

PkgBackup stores a list of all your Cydia apps and repos in your contacts files. Run the backup feature, Sync to itunes. If you get a new phone, jailbreak it, re-install PkgBackup thru Cydia, sync back your contacts/address book and push restore.
